I can read files from a relative path in the standalone desktop application, but I cannot read them in the web app on the web side. Is it a path issue?

What do you expect the current working directory of a web app to be?

Yes, it is a path issue. The path of the compiled app is different than what you would expect in the desktop MATLAB application. See ctfroot for details.
