Hi. How do I maintain the square wave output of the 1-D?

it's already right that the D and 1-D waveforms are out of phase but the 1-D waveform is not in square wave

Not sure which block you are using beefore to Goto "[delay]" block but removing data conversion and this phase shift block. The Delay signal would be out of phase with the D signal. Treating the signals as boolean signals with 0s and 1s.
