3D Fast Fourier transform to measure dimension

Hello Guys,
I have images of a deflection of a plate from unloaded into deflecting form plate. I convert the images into a 3D graph and the variable of the graph is in pixels. How I can make my 3D graph's variable into mm so I can know the height and width of the plate after deflection?.
