How can I extend the functionality of PDE tool box

The PDE tool box of MATLAB is good. But how can I extend it's capabilities i.e. for a domain specific tasks.

This is a bit complicated, but what I can suggest is that you find your toolbox of interest in file exchange section in mathworks website since many people are specializing functions and devising toolboxes of their own interests, which are completely fit for their own fields.

Try it. You will not be disappointed.

What specific application domain are you looking to solve?

I want to move it from equation based to element based (for Finite Element Analysis). Then we can combine different elements together whose behaviors are governed by different pde's. Hope you understand.

PDE Toolbox only supports tet and tri elements. One way to do so is compute the system matices and augment it to other system you might have. Check out assembleFEMatrices.
