I want to create a colormap movie that contains more than 256 frames. How would I go about doing this? Would appreciate any help on this.

I understand how to capture the frames and convert to a movie (avi) file. However, I'm confused as to how I can make a movie that can contain more than 256 frames.

Use VideoWriter using the Indexed AVI profile. You can write as many frames as you want.
If you mean that your images are indexed > 8bits i.e. have more than 256 colormap entries, then you cannot write to an AVI file because AVI supports only 8-bit colormaps.
You will have to use the IND2RGB and RGB2IND functions to requantize your image to an 8-bit colormap.
