Regards: I am working on a project, where I want to connect the raspberry Pi 3 model B with Simulink. In simulink I want to develop an MPC control, my question is: How can I make the simulink model run autonomously on the card without the need to have it connected to my PC?

You should be able to do this with the Simulink Support Package for Raspberry Pi.
If you follow these steps (assuming your blocks are all supported for code generation), you should be able to get there: https://www.mathworks.com/help/supportpkg/raspberrypi/ug/create-and-run-an-application-on-raspberry_pi-hardware.html
