I just switched from R2015a to R2016a. Although the documentation still has the topic "Create Shortcuts to Rerun Commands," this functionality seems to have disappeared from the desktop environment. E.g., the New icon on the Home ribbon tab now offers a choice of script, live script, function, example, and class, but not shortcut. And there's no longer a Shortcuts tab. Has this been documented anywhere? Is there some replacement for it?

The "command shortcut" functionality is still present in R2016a and later releases (R2016b) and can be accessed as mentioned by clicking on the New icon under the Home ribbon tab.
Please contact Technical Support if this functionality is not visible for you as they will be able to look into it and resolve it.
