Running a Script from Microsoft Task Scheduler

My client has a system with multiple MATLAB licenses. I develop code in one environment (A), then move the code to a separate environment (B). Everything appears to work fine when users load MATLAB in their separate corners, however, when a script is run on B using the Microsoft Task Manager, the script on A is executed. How do I configure the Task Manger to insure that the correct MATLAB instance, folders, code, and paths are used to run the script?

The question is not clear. What does "in their separate corner" exactly mean? How are the scritps started from the Task Manager and why? Do you mean the Task Schedular as in the title? Please provide any details.
