There is a function called immse() but I bet it would only work if both images are the same type. If you have one that is monochrome and one that is color, either convert the color one to grayscale with rgb2gray() or convert the gray scale one to color with cat().
As for what is the difference, there's basically none. You just get the mean square error between every corresponding pixel, where there is one plane or 3 color planes.

MSE = sum(((double(FirstImage(:))-double(SecondImage(:)).^2) ./ numel(FirstImage);
This works regardless of whether the image is RGB or grayscale.
