Using the TI C2000 LaunchXL-F28379D to measure the output of an optical encoder using the eQEP blocks.

I am currently trying to use the F28379D to measure the output of an optical encoder that is connected to a DC motor. The output of the Optical Encoder is good because I am able to use it on a similar system and extract good speed/position signals. I am using the eQEP block in the c2000 Embedded support coder package and I am feeding the count signal and index signal into the motor control support package block that is a Quadrature decoder. From here I then feed the output signal (should be position) into a scope. The scopes output is just a flat 0.
