I've so far simplified my wave to:
(2*cos(3*t + 8352332796509007/9007199254740992))/5
I know how to construct 2cos3*t in simulink however, I'm currently not sure where to put the 8352332796509007/9007199254740992 in the wave properties. I was thinking phase but I had to put pi/2 to make it cos.

It sounds as if you are using a Sine block, like Star Strider describes at https://www.mathworks.com/matlabcentral/answers/373195-cos-function-in-simulink#comment_517775
If so, use phase phi/2 plus that constant as the phase.
