I had a similar problem, looked at your question and later figured out I could use a statement like
[b,a]=prony(h,10,10)
where h is the FIR impulse response
and then use
fvtool(h,1,b,a)
to compare the FIR and IIR filters
So far it seems to work OK!

You can also use Steiglitz–McBride (StMcB) method. matlab documentation:- stmcb
