I don't understand why there are several if statements with the same condition, e.g.,

if (nargin==2)
    counter =0;
end

if nargin ==2
    in1 = varargin(1)
    in2 = varargin(2)
    no = 2
end

You should carefully plan your if statements again, and try to group them as many as possible.
