Difference Between Print command and Export Setup

What is the difference between the print command and the 'export setup' GUI? I am saving a figure using both options and the resulting png file is slightly different when using two methods. The export setup method is more representative of the actual figure, while the scale of the fonts and the size of the plot relative to the space appears wrong on the print command method.
Examples below. Both files have a resolution of 560x420px.
Export Setup Method:

I have noticed there are some 'auto' scaling options in the export setup method, but I'm not sure what values are being used and if that is causing the difference in the results.
I would like to get the same results as the Export Setup method using the print command.
