java classpath changed after GUI installation on a standalone PC

So I have a few GUIs written with GUIDE, one of these apps is using an API that needs to be in the matlab local classpath.
i.e. usually the path 'C:\Program Files\MATLAB\R2018a\toolbox\local\classpath'
In this case, there is no Matlab installed on the PC the apps are installed on, ruther the Matlab Runtime is installed as needed and runnig fine usually.
After installation of a new version of another app, that dosn't use the API, it seems that the calsspath file was changed (which didn't heppen before).
I've noticed this after re-opening the app that does uses the API and getting an error regarding the classpath.
Is it possible that the installation changed the classpath file?
What else could change the classpath on a standalone PC that only have Matlab Runtime installed on it and some GUIs?
